The difference is that you would have another option with the -s flag:
 % goofi -s config_dir goof_dir
which would accomplish similar goofing as just
 % goofi goof_dir

The addition of -s means that you look in config_dir for a configuration
on how to run your goofi. The default would be ~/.goofi ($HOME/.goofi).
This option would allow a user to goof a variety of different directory
trees (possibly even the same one) with different configurations on how
goofi is run.

If this is still unclear, post again.
